More detailed description of parameters, results and function principle?

Hi,

is there a more detailed description of parameters, results and
function principle?
The software seems to do a quite good job, but it would be helpful to
have some
more background info to actually understand what's going on.

Can you provide such info?

The program is based on the fastx_trimmer from the fastx-toolkit in principle, except it does a few things :

- keeps mate reads in sync

- allows for multiple adapters and tries to choose the "best match" 

I think the notion of "best match" should be "longest", not "pct best" ... probably that.

I'll write something up, been meaning to.   I do know that for some applications the "scale" should be changed.
