I like to leave the mine token on the board and stack the company's
token on top of it. This has the added benefit that I will be less
likely to forget to count the city as double when I'm running trains
for the company.

Possibly each of the two cities could have differently marked MR tokens? I also might like some marker that shows that the city is a MR city that could stay on the board for the whole game. Once the MR tokens are gone, it is confusing at first about which is the mining city (same with the fort bonuses too, I guess). None of this has been a problem thus far and I won't shed a tear if it's not addressed.
(DH) Well, presumably you can tell by seeing which city your own token is in. The problem with an extra marker is that it requires the rule to be rewritten--as it is, it is a simple substitution process. But I shall ponder the issue.(DH) As to the forts, you do realize that once you pick up the marker, its provenance is completely irrelevant--the only thing that counts is being connected (not necessarily running to!) Paris, Strasbourg, or both?
Also Section 6.2.2 has repeated words ("to return").
"If, as a result of such an exchange, the Public Company is in excess of the current train limit, it chooses which trains to discard in order to return to return to the train limit."
