Hi  Michael,
    Unfortunately, the Z-order of the custom graphics won't help you since it's independent of node z-order.  Basically, the custom graphics for each node are drawn as part of the node.  As a result, if a node happens to be on top of another node, it's likely that your custom graphics will be occluded also...

Here, the wiki mentions Z-order for custom graphics, but I have been unable to find this property in Cytoscape. Where do I find it or how can I set this property be set? I don't see any properties like this in VisMapper or the Custom Graphics Manager.
 
This older post states that label order cannot be set. Does that have any impact on this question?
