Deleted nodes and edges reappear after saving and reopening session

I am using Cytoscape 2.6.3 with MacOS 10.4.11. When I delete nodes or
edges from a network, save and quit the session, and then re-open the
session, the deleted entities are back. The network in question was
"cloned" from another network in the same session; I want to remove
selected entities from this copied network (while leaving them in the
original network). Any suggestions would be appreciated.
