In the following

In this document there are some guidelines, check the following section.
*Run Cytoscape 3*
*Open command-line terminal. *
*Go into target directory you've just created with m2eclipse plugin
*
*Execute cytoscape.sh (for unix/mac) or cytoscape.bat (windows)
*
*If you can run Cytoscape, now you are ready to code your app.*

I am not able understand the actual procedure. I used windows command
prompt and navigated to the *target *directory and executed Cytoscape.bat
file. Cytoscape started correctly. Is it the correct process? or am i
missing the actual meaning? is there any way to start the Cytoscape from
within Ecipse?

Please help me!

It sounds like you're correct.  Think of Cytoscape not as an application,
but an application container which you can leave running while you change
and reload your app.  All you should be focusing on is getting your app to
work.
