I asked this question a while back but didn't get any answer. Just
wondering which library, or framework, did Cytoscape use to achieve the
window docking capability? I have been looking around but haven't found
anything easy to use so far. Any recommendations to Java based window
docking frameworks will be appreciated. Thank you very much!

Currently, we are using our own docking panel framework called CytoPanel. It was because we could not find good docking framework distributed under compatible license (GPL code cannot be a part of Cytoscape core, since we use LGPL).
Probably there are some new frameworks today, like NetBeans RCP, but we are not going to replace it until 3.1 or later.
