I am sorry you are having problems launching Cytoscape 2.8.3.    I can help you get up and running.

One immediate question I have is: are you launching Cytoscape on a machine that is sometimes connected to an external projector or monitor, and with the projector interface set to 'Extend'?   I have had this problem before on my machine.   Evidently the laptop still thinks that it is connected to a projector unless you explicitly disconnect it in the Connect to Projector tool before you physically disconnect your machine from the projector.,  The only way I have found to resolve this is to bring up Connect to A Projector tool from the Start Menu, then select Duplicate option.   Then if you select the Cytoscape icon from the toolbar you should see your Cytoscape Desktop.   Then select Disconnect Projector option and your machine will go back to its normal resolution.

If this does not provide a quick fix for your problem, then we will to do some debugging and I will need to get some more detailed information from you.   I can send you instructions for how to collect this detailed information, but first why don't we see if the behavior you are seeing is due to the Connect to Project settings.

When I run Cytoscape.bat from the command line, I get

cytoscape.actions.BookmarkAction[INFO]: BookmarkAction()...
followed by a splash screen and a Windows Firewall notifier, for which I choose "private network"
After that the Cytoscape icon sits in the toolbar but will not open a window when clicked.
When I click on the icon, a title bar zooms from the icon up and to the right till it goes off the screen,
as if it is opening a window off-screen.
 
How can I fix this so it opens a window and behaves as documented?
