Hi

I have a network of about 40000 nodes and 2,000,000 edges. Is there anyway
I could load it in cytoscape and work with plugins?
I don't need visualization...

Hi,

Performance scales with hardware, memory in particular. For a network of
that size, you can load it with 16GB and perform headless operations like
clustering. You might even get away with 8GB, but below that I think you'll
have trouble.
