I just wanted to share another option for removing transfers from the
transfer list in Cyberduck without worrying about having the program
crash or waiting hours if you have a year long list of transfers...

Solution: Delete them from the XML file.

Go to ~\Library\Application Support\Cyberduck

Open the file called 'Queue.plist' in TextEdit

Remove the XML file transfer entries between the outer 'array' tags.
Save the file.
Then quit Cyberduck then start Cyberduck again. The transfers should
be gone from the list.

Your file should look something like this when you save it:

<?xml version="1.0" encoding="UTF-8"?>
<!DOCTYPE plist PUBLIC "-//Apple//DTD PLIST 1.0//EN" "http://
www.apple.com/DTDs/PropertyList-1.0.dtd">
<plist version="1.0">
<array>

(NOTE: INSIDE HERE WAS WHERE ALL THE FILE TRANSFERS WERE LISTED THAT
YOU SHOULD DELETE)

</array>
</plist>

The issue clearing the transfer window from recent transfers is fixed in 4.1 now available. Also, you should get a warning if the transfer list gets too long and will recommend to clean it up from recent transfers.
