I think using OUTs is also more practical from a hardware point of view but
I need to know which ones are not avaiable because they are already used by
other hardware (such as the AY, disk interfaces etc.)

As the video will be handled by something other than the ULA taking info
from the screen area to build the picture and OUTs to choose the palettes it
should be possible to create a kind of hold and modify mode to get all 4,096
colours on screen with certain restrictions.
