If you were running 10.8, they would instead appear in the Notes
application. In older versions of Mail, Apple allowed you to configure
that by going into Mail Preferences > Accounts > Mailbox Behaviors >
Show notes in Inbox. You'll have to repeat that for each account in
question.

If you want notes you create on your computer not to show up elsewhere,
you can go into Mail Preferences > Composing and change the Create Notes
& To Do�s in setting to something other than your iCloud account. In
10.8, you set this in the Notes application (Notes menu > Default
Account).

It may be different on Lion (I'm using Snow Leopard), but go to Mail -
Preferences - Accounts - Mailbox Behaviors. For each account, uncheck "Show
notes in inbox".

Preferences:iCloud Account:Mailbox Behaviours:Show notes in Inbox:off.
