Mark-
It sounds as if Safari is confused, and is attempting to open the
downloaded file as a web page. If so, it is possibly a problem at the
web site rather than in Safari.
If you right-click (Control Click) on the URL and choose "Download
Linked File As", do you have the same problem?

Right-clicking had solved the problem until today, when I tried to
download something from CNET. Right-clicking and selecting download
ended up downloading the link rather than the app, probably because
that site uses some complicated two-step operation to get you to the
download.
I searched Apple's discussions and found some discussion of what seems
to be the same problem, but no clear solution.
