The mailbox window's "Subject" field is in the mailbox Table of Contents (TOC),
not in the message, and is created when the TOC entry is first created.
It's by design that you can separately edit the "subject-only" TOC field
at the top of the message window, without even clicking the pencil,
without affecting the stored original message,
which will remain as you edit it in the mailbox table of contents.
Quoting the Eudora manual, right under the topic "Editing Incoming Messages":
You can edit the Subject in the icon bar at any time,
even with the pencil button off
(this is the subject shown in the message summary).
To edit the subject of an incoming message:
1. Open the message (you can leave the Pencil button off)
and edit the subject in the icon bar, not the subject in the message header.
2. When finished, click somewhere else in the message, or close it.
The new subject appears in the message summary.
The contents of the Subject field of the message header remain unchanged.
