CERR can be downloaded from http://radium.wustl.edu/CERR/about.php
It contains manual and automatic rigid / deformable registration under
Scan --> Image Fusion.
Please refer to the wiki page for a brief introduction.

Here is a suggestion:
STEP 1> Import the two data sets individually and store them as two separate .mat (or .mat.bz2 if you wish to compress) files.
STEP 2> Load 1st file in CERR.
STEP 3> Merge the other file using File à Merge Plans tool
STEP 4> Register the two scans using Scan à Image Fusion
STEP 5> Say, you want “deformation estimation” for structure named “Lung”. Say, it’s index is number 9 for scan 1 and number 25 for scan 2.
STEP 6> Copy “Lung” structure from scan 2 to scan 1 using structure à Copy from one scan to other
STEP 7> Now create a non-overlap structure using Structure à Derive new structure. This structure can be derived as A(union)B – A(intersection)B
STEP 8> Now, compute DVH (or IVH) for new structure using Metrics à Dose Volume histogram. It would give you the volume of this structure in cc.

Aditya
Hi Manju,
I recall that someone else reported similar behavior for Matlab 2009. This issue went away by using another Matlab version. May be you can use manual registration to check out the workflow for now.

Aditya
