Hi Matt --

As I understand it there should be an option for "bitly" in the menu for shorteners in your Tweetbot preferences.  As long as your settings at bitly.com have your custom short domain as the default domain then your custom short domain should be what is used by Tweetbot and you shouldn't have to use the "Custom Endpoint" option.
