I was wondering if I'm using the -header parameter correctly?
$ bedtools intersect -a tmp1 -b tmp1 -loj -header
Unexpected file format. Please use tab-delimited BED, GFF, or VCF. Perhaps you have non-integer starts or ends at line 1?
$ bedtools sort -header -i tmp1

$ head tmp1
