Martin Remy runs the team that is responsible for After the Deadline.
I don't work for Automattic anymore, so I'm not speaking for them, but
I'll give you my guesses. AtD is pretty much in maintenance mode right
now. I left about a year ago and I was the primary person on the
project.

That said, I agree with you that the jQuery plugin is in need of a
major redesign for the reasons you listed and more. If you're willing
to take this on (thank you!), then I'd recommend that you fork the
existing plugin. The AtD core library should make life easier as far
as building a proper jQuery skeleton around it.

I'd name the new library something to represent that it's more modern.
I don't control afterthedeadline.com, but I suspect Martin would be
willing to link to the updated library on afterthedeadline.com so it's
available to others. There have been several contributions like this
since I left and they haven't gone unnoticed (or unappreciated :)) by
me.
