As far as I can remember, you can still get them by using Windows Update - I
least I hope you still can as I want to install Windows 98SE on an old
computer in the next week or so.

If you perform a new install of win-98 (and I recommend Second Edition,
not First Edition aka 98-gold) then you will end up with IE 5 or maybe
5.5. If you open IE and then go Tools -> Windows Updates you will be
able to access the Micro$oft update mechanism (which is still
operational for win-98 systems). You *might* have to update IE to
version 6 in order for this to work correctly (I could be wrong about
that - meaning that IE 5.5 will also work). I'm pretty sure IE 5.0 will
not work (I forget if IE 5.0 is what you get with a pure virgin install
of 98se or if it's IE 5.5).
Yes, there are third-party update packages available (like from
exuberant) but I recommend those only for expert users.

Win-98 runs even better on new (or new-er) hardware. Recommended is any
motherboard with Intel 875 (or lower) chipset, or Via 880 chipset. Here
is one specific example:

That board has both AGP and PCIe slots for a video card. PCIe video
card support for win-98 is somewhat tricky, so stick with AGP. Sata
functionality is fully supported for 98. About the only thing on that
board that is not supported under win-98 is the 7.1 audio component.
By using SATA drives, you can use pretty much any size hard drive with
win-98se. If you use IDE drives, then you're limited to 137 gb drive
size.

p.s. you should also update your version of windows explorer from 5 to 6.

Not to my knowledge.
On Win98SE, I have to install the specific driver for each flash drive
as supplied by the manufacturer.
