IIRC others have mentioned this, but I haven't seen it.
Can't you right click on the arrow thingy at the bottom right and
select "Clear This Alert?"
999 weeks is equivalent to over 19 years, so I guess you don't want
Agent to check for updates at all. Again, can't you right click on
the arrow thingy, select "Manage Update Alerts" and remove the tick
from the "Enabled automatic update alerts" box?

Yes.
If I have a binary newsgroup downloading attachments I don't want, I
either stop all tasks or cancel downloads, select a whole slew of
messages, delete them and often Agent crashes. It's as if two
concurrent tasks aren't talking to each other properly while trying to
access the same thing.

I haven't tried this. Perhaps someone else can offer guidance...
Shut down Agent and edit its .ini file by hand (backing it up first,
or course). Look in Agent's help file under '.INI file' and search
for the 'Alerts' section for details.

I'll bet you are seeing an old alert, which Agent previously saved in
the file "alert.htm" in your Agent data directory.
Delete this file and then try again.
