I'm not sure, but I think Scott Bernard used a male pronoun a few times to
refer to Admiral Hunter. But technically speaking, isn't Lisa the commander
of the SDF-3 fleet? She's also the superior officer. So does the name Admiral
Hunter refer to her?
Yes he does, Enter Marlene is one of those times.

The REF's command structure is confusing. In the Sentinels video Rick says he
is commander of the military forces, even though he is not the highest ranking
officer.
The Admiral Hunter in the NG is definitely Rick. One would expect Lisa to be in
command, but this assumes that she is still alive at this point.

Rick, most definitely. He's invoked by first name in "Ghost Town"
several times.

Rick was made commander of the mission and Lisa was in charge of the
fleet. :)
