Actually, there are no calendars running back to those times accurate
enough to tell whether there is a day missing back then or not.

Actually there is a form of calendar accurate enough. Eclipses
(especially total eclipses) are very rare in any particular area. So if
a total eclipse is recorded during the reign of a ruler of a particular
area it can usually be pinned down to date and time (in fact the method
is so accurate it shows up the slight discrepancy caused by the earth's
rotation slowing down due to tidal drag).
Guess what? No missing days.
