Is there a way to transfer specific waypoints selectively between the
GPS and MapSource? It seems to be all or nothing. Of course you can
delete the unwanted waypoints before transfer, but that is a tedious
process. Or is there other software which will do this?

You can open two copies of MapSource. In one, open your database, leave
the other one empty.
Right click on the waypoint you want, copy, switch to the other MapSource,
paste, transfer.
ctrl-left-click to select more than one waypoint.
A few other programs would let you transfer selected waypoints, but you
already have MapSource.
I use ExpertGPS. The free EasyGPS could be used. Both of those will work
with GPX files, saved from and opened by MapSource.
with gpx files, which Mapsource can save.

On the transfer from the GPS it is all or none.
From MapSource, you can delete the waypoints you don't want uploaded or
copy the ones you want to upload to a second MapSource window (start it
again) and then upload from that window.
