I don't know any tax specialists to refer you to, but I can tell you after a fair amount of research on the subject myself (I was paid as a trainee both as a grad student and postdoc), my understanding is that you do not file as self employed, but if you are paid as a trainee (as opposed to employee, where you get a W2 like normal), you do have to pay estimated quarterly taxes. This is supposed to be paid according to the 1040ES schedule after each quarter you were paid in 2012. If you paid no estimated taxes last year, you might face a penalty.

-The origin of the problem is basically the transition of the parking
office to their new online system, which eliminated the ability for
folks to be individually invoiced/billed from month to month.

-This only effects postdocs who are paid from grant or stipend funds
