You clearly have a popular site, and lots of interest, support and
value.
One way or another it will pick back up.
We jsut need to wait it out a little while to ensure that it's not
jsut a silly glitch...
and whilst waiting go over the site with a very very fine tooth comb.
Options...?
Wait.
Check site for spam/hacks
Check site for silly errors
Check server for silly errors
Check inbound links
Roll back to prior version
Improve onsite/onpage SEO
A fair whack of things to go over...
It's simply a matter of going through the steps and ticking boxes etc.
sucks, but best to be safe.
Once 100% convinced there is no 'fault' ... you could file for
reconsideration, incase something has happened.

Another thing I have noticed recently is that even though the site
command on my old domain that IS 301'd to the new one shows 2 pages
still indexed after 6 months I am still getting hits from other pages
not showing in the site command.

Looking at your site, it might be that one issue could be that links
pointing to parts of your site are not valued in the same way that
they used to be.

There are some obvious paid links in your link profile, and I only
checked the first page or two. This would result in your site being
penalized. I'd scrap those ASAP and submit a reinclusion request.

We've no way of knowing why it happened.
Google doesn't send email alerts - so its (rather pathetic) workaround
is to leave the messages on the Webmaster Tools console for ages in
the hope that you'll drop in every now and then and see them. They
will, eventually, expire but you just have to wait. Don't worry - the
messages don't reflect the current status.

Speaking from experience Google doesn't really like people
artificially gaining links. It used to be that the links would be
discounted and this is what it says in the Google guidlines, however
there are more and more cases of people being penalised based on the
back link profile.
I would suggest cleaning up uour back link profile (get rid of DP Co-
op) and then file a reconsideration request.
