I spent a bunch of time trying to fix the same problem. It seems that most of the desktop search programs including GDS, WDS, Lookout, etc "grab" the .pst files you have open in Outook and don't always release them when you exit. After you exit Outlook, check the "Processes" tab in Windows Task Manager and often it will show you that Outlook.exe is still active. Sometimes it will close after waiting a few minutes, other times you need to terminate the program from Task Manager. This doesn't seem to hurt anything though it often causes Outlook to annoyingly check your .pst files for errors when you start up again.
While I don't know of a real solution to this problem, here are two awesome little programs that help a lot:
The first, Knockout, puts a little icon on your taskbar that shows you when Outlook is still active in the system even when you have "closed" it, and by waiting for it to close before you shut down your computer you can avoid having Outlook check for errors again on startup. Knockout also lets you terminate the program directly from the icon and not have to open Task Manager to do so.
The second, HDDLED, puts an artificial LED light at the top left of your screen that mimics the LED on a laptop showing you when the hard drive is active and not. Before you close Outlook, check to see if the LED light is blinking red. If it is, best wait until it stops and turns blue before you exit Outlook, because unless you are copying or reading something on your HDD, it usually means that one of your desktop search programs is active, probably using your .PST files. If you wait for the HDD to be idle then Outlook almost always exits cleanly.

I have the exact same issue (Google Desktop 5.1.0706.29690-en-pb on Windows XP SP2). For me this problem happens everytime I close Outlook unless I shutdown the computer with Outlook still running. I have 14 .pst files open when Outlook is running and perhaps this is what is causing the problem? Anyway I am happy to run any kind of debugging version of the Google Desktop software as it beats any other searching hands down. I don't really want to un-install GDS to solve this issue, for me that doesn't really count as a solution.
I have the EXACT same issue. I have verified with 100% certainty the issue is with GDS and not another plugin like Avast. I am using the absolute latest GDS downloaded yesterday and installed on a clean XP and clean Office 2007 install with all the latest Service Packs. I can't live without GDS, but I can't live without Outlook Calendaring even more, so until Google fixes this (cause god knows MSFT won't) I am not able to use GDS. :(

I am running Vista with Outlook 2007. I have had this same problem since March. The newest version you identify in your posting does not fix the problem. My .pst files are very large with thousands of emails & attachments. My .pst files originally came from earlier versions of Outlook (2000 & 2003) that were transitioned from laptop to laptop as I upgraded multiple times. Emails do show up in Google Desktop search results from Outlook, so it is able to read the .pst files. The issue may be associated with the size of the .pst files or the sheer number of items, but I suspect that issue is not that the files are not closed by Google Desktop. Instead it may be associated with Google Desktop having the files open when Outlook is started. If Google Desktop is opening the files with write access for whatever reason, then Outlook thinks that the file might be corrupted. Just one person's thoughts...

FWIW, I also have thousands of emails (I have 3 500mb+ PST files on the go constantly).
I too have also carried my PST forward from 2003. To scan tools all report the PST files are fine -- it seems to just be outlook that thinks there is a problem and only if GDS was running when I closed Outlook.

Solution to what? This is a one time repair. The problem is NOT that the PST is corrupted but that it is not closed when Outlook exits because Google Desktop interferes with the proper exit of Outlook. It has no effect on the problem. I did this several times, so I know.

Ditto - that doesn't help. Until either Google or MSFT fixes the conflict between GDS and Outlook 2007, I can't use em both. Which is a shame, because I have not choice but to use Outlook 2007. :(

Instead, I think that Google Desktop is opening the file at start-up BEFORT you have an opportunity to run Outlook. SO, when you eventually open Outlook, it "appears" like the file wasn't closed properly when in fact Google Desktop has the file open when you launch Outlook. I suspect that Google Desktop does not look to see if Outlook is open first before indexing / accessing the PST files. If it only initiated indexing after Outlook opens a PST file with read access, then the problem we expereinced should get resolved. Unfortunately, this is a software issue that needs to get addressed by Google Desktop development group (MS won't fix a problem that isn't theirs).
My guess is that your guess is wrong. When I close Outlook, if it closes immediately and task manager doesn't show it running, I will get the "file not closed" message on next restart. If Outlook runs for 15-60 seconds and closes, I will NOT get the message. This shows that it is the exit not the entrance that is the problem.
You have no idea whose problem this is but from a practical standpoint, Google has to try to fix it because Microsoft has a policy of not fixing bugs like this because they can blame all the problems on the third party.

I also have the same problem running Windows XP SP2, Outlook 2007 and the latest version of GD downloaded on august 4th. I am going to uninstall GD to check if this helps.

I have this same issue on Win2K so it doesn't appear to be OS specific. Installations:
Windows 2000 SP4 Outlook 2003 SP2 11.6568.8107 (I have 8 .pst files, some up to 1.3 GB with thousands of emails) GDS 5.1.0706.29690-en-pb
I have also had issues with 100% CPU usage and wireless connectivity. Now my company's corporate IS is recommending removing GDS to all current users due to performance issues. Very disappointing, as I have been a GDS fan and user for > 2 years but only had issues in the past 2 months.
I have exactly the same problem running Outlook 2007 and WinXP Home SP 2 w/ all latest MS upgrades as of Aug. 16, 2007. I had the problem months ago and had to uninstall GD and just tried reinstalling hoping Google had fixed the problem.
The processor runaway makes my PC unusable. Google, please fix this. I can't live without GD, but Outlook trumps, sadly. Also FYI, MS is pushing their own desktop search as an add-on to Outlook 2007. I'm trying to resist, but I'm desperate.
I complained to MS and, as others predicted, they treat it as a Google problem.
And here. O2007 and latest version of GD. Nothing fixes it except creating a new Outlook profile after removing GD. Even if I reinstall GD and uncheck all of the Outlook-related indexing before opening Outlook, I still get the error after opening Outlook the 2nd time and on. I hope Google will look into this. I can't use the product in my company if it's going to act this way with O2007. Maybe after more people move to Office 2007 we'll have enough squeaky wheels to get some grease.
Okay, I have what seems to be a solution for my configuration. I went to the Trust Center (Tools->Trust Center->Add-ins->Go)as recommended on another board, but rather than inactivating the GD Add-in, I disabled the following after trying an install of the Desktop Enterprise Edition (in case that matters in someone's testing):
disabled Add-ins: iTunes Outlook Addin (WTF do I need iTunes in Outlook?) Microsoft Exchange Unified Messaging Microsoft Office SharePoint Server Colleague Import Add-in Microsoft Outlook Mobile Service Microsoft VBA for Outlook Addin OneNote Notes about Outlook Items
The only active Add-ins I have are: Google Desktop Outlook Toolbar PDFMOutlook
After several open/close of Outlook, no error message yet. Will reboot soon and repost if there's an error.

Thanks for the comments Ben. On my end I have to report that my fix was temporary. Once I rebooted and reopened Outlook, the problem returned. Even disabling the Google Add-in did not fix it.
I am running XP. I support a few hundred corporate users and I'm the test subject. I won't be able to deploy Office 2007 until this is resolved, or else I get to tell execs no more GD.
