Just wanted to give you a quick update on this issue. I know enabling web history indexing isn't everyone's first choice, so I'd like to share one more workaround. :) Here goes:
1. Close Google Desktop and Firefox. 2. Open your C:\Program Files\Mozilla Firefox\components\ directory. 3. Delete the "GoogleDesktopMozilla.dll" file.
You should now be able to search Google Desktop in Firefox even when web history indexing is disabled. Hooray!
If you change your mind and would like to switch web history indexing back on, this Help Center article has all the details:

4. Restart Firefox
This works, albeit that you miss the desktop intergration in a normal google search. Keep up the good work guys!

Enabling the web history worked, but I do not want this enabled for
long. Please correct this issue and release an update. This can't be
that tough a problem to fix, and there's no reason to come out with a
new version entirely. Just update this one error and let that be that.
